Although the mechanized world of Andromeda was destroyed, the machine empire continues to sweep through the galaxy and Earth has turned into a war zone, and the stars themselves seem to watch as the battle rages forever. After returning from his voyage aboard the train Galaxy Express 999, Tetsurou Hoshino joins the insurgents and battles alongside those who still preserve their humanity.
When the 999 arrives back on Earth, Tetsurou receives a mysterious recorded note from his former travel partner Maetel, urging him to board the train again. He fights his way to Megalopolis station and boards just as it departs. This time, however, Tetsurou encounters several enigmas: Maetel is absent, a Ghost Train appears, and the final destination of the 999 remains unknown. Amid everything, Tetsurou confronts the enigmatic black knight Faust and soon uncovers the machine empire's darkest secret.
